I feel like saying Sora somehow lost his innocence is going a bit far. XD At no point to me does he seem emotionally damaged from anything that happens to him. Yeah he kind of forces himself to smile plenty of times when things go wrong, but overall I think he is still a kid making mistakes and decisions a kid would make.
I think some of the hate with Sora comes from the fact that, since he's just a kid, he kind of accepts whatever he's told without contest. I think he's manipulated by both the good and bad guys to fulfill goals that aren't necessarily his own. He is told to fear and hate Nobodies and he definitely has good reason to, but ultimately he just does it because he's told they're the bad guys. I think it is difficult to say that there isn't anything morally questionable going on in KH2, whatever you believe about the status of Nobodies as people.
Personally, Sora is still one of my favorite characters and I would defend him... but I also don't think he's flawless or blameless or needs pity or sympathy.
Well, you also have to look at Sora at the beginning of KH1 and the end of KH2. You have to kinda agree: he's forced to grow up and carry the fate of their universe on his shoulders. :/ While he's still innocent, he's forced to grow up and he's lost his actual childhood. I don't think he can ever go back and just play games on the Islands, because he'll always have this thought hovering in his head: "How long until I have to go and save things again?"
Actually, one of the things I love about Sora is that I believe he totally will be able to go back to having a normal life without letting a severe amount of angst haunt him. There's a line between maturing from an experience and going all emo about it

...I swear to god I'm the only person in the fandom who likes Sora-Kairi-Riku more then the Organization. D: D: Not that I don't love the Organization too, but IDK, they're still not my faves. I understand why people would dislike Sora, but it's like you're not allowed to talk about disliking the Organization or you'll get your face bit off. At least around the places in the fandom that I lurk...

Nope, you're not alone, I prefer them too. XD Not that I hate the Organization at all (really, I don't hate any character; it hardly seems worth the trouble) but I definitely like the heroes more myself.
This. I love Sora and he is my favorite. (I usually love heroes.) I also love the Organization, but uh, villains, dude. They were destroying worlds to meet their goals, even those of them who only wanted their hearts back. I can get not liking the cheerful hero character type, but hating on Sora for being the hero of the game is...yeah.

It's not like the Org was just sitting around petting puppies. Xemnas didn't want his heart back, he just wanted power, like always. Xehanort is an evil man who wants power, there is nothing sympathetic about him, nothing at all.
I wouldn't be surprised if the whole "get your hearts back" thing was just a pretty little lie Xemnas cooked up to get more followers. And not to mention that Xemnas probably did get his heart back, because Nomura has said that if a Heartless and Nobody are killed in that order, the whole person comes back.
Also, if someone hates Sora that much, they should stop playing his game.
I always thought that was more of an imprint on his heart, not the actual Heartless himself, but until KH3 comes out we won't know what happened to him. All we can do is speculate.
(Though, it's just not a main KH game without some form of Xehanort as the bad guy)
I kinda think we'll either have to deal with the whole (dear GOD is Sora in trouble), or finally finish off the Heartless. He said he'd come back, after all, and he's never actually LIED before.
