Experimentally he shot a bolt of electricity across the room. So Nathan hadn't gotten around to taking his powers yet. However, apparently Nathan had the Peter that he was relying on fixing all this messed up world.
"Let him go. You can keep me, tell the world how you're cracking down on terrorism. It'll look great for your Presidency."

"Neither is Claire or Parkman. We're all just stuck here. We don't know who's plan this is part of, or why they're doing it, but we're not alone either. There were people here when we showed up, and there are more coming in by the day."

"Okay...sorry," he apologized for jumping to that conclusion. "I just thought-right so that's good. That you're off that course."
He started pacing the room he's in, not concerned about getting out of the room until he's found out a little more information.
"Just people with powers?"
His string map hadn't prepared him for this.

He was going to end up a very paranoid man if people like this continued to join them. Aside from Claire, he didn't much like the Petrelli's, as they always seemed to be screwing up his life. Call it what you will; teleporting a man to Africa and leaving him to die in the desert? In Matt's book, that's Attempted Murder 2. And that's without rehashing his spectacular rendezvous with Nathan. Now Matt was ready for blood; without Peter, things might've been -- well, who knew?
As soon as he's in reach of Peter's mind, he grasps as hard as he can at it in an attempt to get an upper hand while the other man is unprepared. He doesn't think through that this is not innocent Peter. Matt's too focused on making another man pay. He feels like he's got nothing to lose, now.

Definitely not innocent Peter and he had learned to use Matt's power almost as well as he had out of necessity.

Matt knew it was an empty threat; for everything he could do, Peter could counter almost without thought. He couldn't even get into the surface of the man's memories.
