Just to jump on, I think the main difference (or at least as Jack might have seen it) is that keeping Lisa alive meant the entire world was at risk of becoming run over by Cybermen. Based on the events of Canary Wharf, that's a given fact in Jack's mind and he probably felt Ianto should be able to get that as well, which is why Jack was probably so harshly against trying to save Lisa.
Whereas with Owen, as others have pointed out, Jack probably only factored in that the only person who'd be in danger would be himself based on their experiences with the previous glove. Of course he was wrong since he brought back Death and 12 people died and Death nearly consumed the world. In the end, the results of his actions were pretty much identical to Ianto's with Lisa, but I can see how Jack could easily justify his thinking that the two situations are not similar. Quite possibly Ianto saw it that way as well, which is why he wasn't vocal about it.
Haven't thought about really. There is very obviously much more of an emotional connection between Jack and Ianto for various reasons. I did wonder the same frankly.
