The thing with Torchwood is that it's all ANY of them have, with the exception of Gwen. Supposedly, given the terms Jack states of her release from prison, Toshiko isn't allowed to see her family (though in "Captain Jack Harkness" she's off to her grandfather's birthday so...well done, writers), and she has no relationships outside of work aside from lesbian aliens. And technically, that's still kind of work. And Owen has no contact with his mother, which is the only family he has, and doesn't seem capable of an actual adult long-term relationship after Katie.
Not that any of this argues against what you say about Ianto and Jack, but I find that it's something present from the start of the series rather than just after the end of S2.

Keeping track of conversations is for losers!
I kind of think you hit on something when you say that it starts when Owen dies the first time (my favorite think about any wikipedia article about Owen is the heading "First Death"), and I think I might fix on that. Because that is sort of the wake up call of THIS SHIT JUST GOT REAL FOR A SECOND and then they all sort of collectively let out their breaths and look around because, well, Owen is still kind of there for the time being.
One of the things that I don't like about the way this loyalty shifts after S2 is that it's two people who are in love with Jack and Jack. And that skews the relationships enough for me to make my heart NOT swell with happy feel good lovey dovey thoughts of squee. And (because it always come back to Owen for me) Owen was the perfect counterbalance to that because he was always the first one to NOT trust Jack. ...this is probably why I like him. He's someone who is as angry at Jack as I am. Owen at least has reasons.

Yeah, I mean, they really do live a pretty charmed existence up until Owen dies, and then when he immediately comes back, like you said, they sort of relax because it was a false alarm
