Sleep deprivation plus messing with his perception of reality might also work as a form of psychological torture; essentially a sort of fast-track gaslighting designed to make him doubt himself.
And now I'm trying to figure out ways of, for example, convincing someone, using something like the rubber hand illusion, that their limbs have been cut off...

Depending on how much you want to damage him in the long term, or go for extreme physical stuff that can still be fixed medically later, have them break his fingers and/or injure his feet so he can't walk (lead boots, if you don't want to break really delicate bones). Knowing that he can't escape even if there was a way out, and not being able to use his hands, on top of the pain of it, can really mess with a person's head.

I want to inflect physical pain for him, but I don't want it to be the main torture he would endure, I like to focus more on the mental torture because the after effects of this will be so important in the story.
