If it was just for the anime I probably would only ship Kyon with Haruhi. I think the anime does a better job of presenting their relationship. And novels or anime I expect Kyon will end up with Haruhi in the end.
But quite honestly at times I don't like how Kyon treats Haruhi in the novels. He seems to care more about both Yuki and Mikuru (although I am not a big fan of Mikuru so I don't ship him with her). I guess I just really liked Kyon & Yuki's interaction in the novels so that is what made me start to ship them but when done right I like Haruhi/Kyon a lot too.
But Kyon seems really annoyed and frustrated by Haruhi more often than not. And half the time he gets angry at her because of how she treats Mikuru specifically (not people in general)
I am not saying he dislikes Haruhi but he definitely seems to show more outright fondness for Mikuru & Yuki in the novels (and in the novels Kyon, Yuki, & Mikuru actually have the largest part)
Granted I think deep down Kyon does care more about Haruhi then he realizes & I think that is how they will get together when he does come to this realization (it's pretty obvious Haruhi is in love with him already.)
I also have the feeling that if Kyon told Yuki to throw herself off a cliff she would do it (or at least consider it), and I don't really like that... :/I don't get this feeling at all just the opposite. Yuki has become more human because of her interaction with Kyon and I think that will continue to develop. That doesn't mean I think she is going to ultimately end up with him
