But Kyon seems really annoyed and frustrated by Haruhi more often than not. And half the time he gets angry at her because of how she treats Mikuru specifically (not people in general)

I am not saying he dislikes Haruhi but he definitely seems to show more outright fondness for Mikuru & Yuki in the novels (and in the novels Kyon, Yuki, & Mikuru actually have the largest part)

Granted I think deep down Kyon does care more about Haruhi then he realizes & I think that is how they will get together when he does come to this realization (it's pretty obvious Haruhi is in love with him already.)

I also have the feeling that if Kyon told Yuki to throw herself off a cliff she would do it (or at least consider it), and I don't really like that... :/

I don't get this feeling at all just the opposite. Yuki has become more human because of her interaction with Kyon and I think that will continue to develop. That doesn't mean I think she is going to ultimately end up with him.

Of course even in the novels Haruhi has changed for the better because of Kyon as well.

That's fine we don't have to agree on everything. Although I actually hate Chobits too. I read the first volume and was turned off completely. But I don't see Yuki as that type of robot. I am not familiar with Zettai Kareshi.

Technically speaking I think all the girls are some type of male fantasy & Itsuki is some what of a female fantasy trope. It has harem undertones. I just like Haruhi because I think it ultimately rises above that.

He also likes to feel chivalrous like lots of male teenagers, hence his fixation with "protecting" Miruku.

This is very true & he sees Yuki as his protector. Hence I actually don't think he will end up with either because they have specific roles already. So yes to me it is obvious he will end up with Haruhi (even in the novels) I just can't help but enjoy his interaction with Yuki too I guess.
