Please help me decipher an email I got from a university that apparently rejected me from their PhD program. The problem is that I only applied for an MA. Yes, I've already contacted the graduate offices, but speculations from others would greatly improve my mood, even if you speculate that I'm in the reject pile.( Complications ensue... )

After receiving a rejection email, is it acceptable to reply and politely ask why I was not accepted? I want to know what was unsatisfactory so that I can improve my chances if I re-apply next year, but I don't want to piss anyone off. Is this kind of thing acceptable, or do the admissions folks consider it annoying?

I received an e-mail today from someone in admissions at one of the schools I applied to. He asked if I was planning to retake Chemistry I for a "C or better" (as required for all prerequisites) grade as I have received a C-. With each day that passes by I grow increasingly worried (I think I'm getting wrinkles now!) that I'm not going to get into any school.
