Hmm. I use Pitbull 4, which has a little totem timer on the side of the player frame for me (there are various ways to configure it; it's pretty nifty). Since I use that, I don't have any knowledge of additional addons for that.
For the rebuffing thing, Power Auras can be set up to alert you when stuff falls off pretty easily. I had it set up for water shield and earthliving weapon on my resto spec, and lightning shield and windfury/flametongue on my enhancement spec.
Also, if you use a grid + clique setup (I do), make sure you set grid to show targets with your Earth Shield and Riptide on them! Makes it so much easier (more for raids, but even in 5mans it prevents overwriting riptide when it could be used on somebody else). If you don't like Clique, you can also set up mouseover macros, but I definitely recommend something like that, even for 5mans, over target-and-click/press style healing, which the default UI encourages.
Totem Timers has a little thing that allows you to easily to see how long your buff/shields have, and I find the totem buttons a lot easier to manipulate than the Blizz UI.
As for ele/resto, for low levels, intellect, spirit, haste and crit. At 80+, mastery is great for ele, meh for resto.
Totem Timers! Handles weapon imbues, shields and totems very easily and has a lot of customisability.
For low levels just go for intellect and a little spirit (spirit is not so good for elemental until you get the Elemental precision talent) then pick up haste and crit as you get higher. When you hit 80, start picking up some mastery items, but haste is still slightly better. Intellect is always king for both specs, crit isn't very important for elemental, but is pretty important for resto.
I'll add to the chorus of endorsements for Totem Timers. It has a nice little pane for shields and imbues, and another to track various cooldowns, besides providing a bar to manipulate and track totems.
