I give my vote to "Equal Rites" (you don't want to miss Granny Weatherwax and Nanny Ogg) and then you should just carry on with the publication order, at least for your first read-through (which won't be the last, I bet!). You can pick story-arcs later, once you're more familiar with the characters and the world.
I'm very glad you're enjoying the Discworld... I love the Rincewind books, even though those two first ones are the weakest of the series in mine (and many other people's) opinion. Yes, it gets better! :)

I love them all, Colour of Magic and The Light Fantastic (saw the movie versions of these semi-recently, and they were also brilliant, although Ankh-Morpork was significantly cleaner than in the books) most certainly included, but the characters and the discworld itself both grow depths (layers/nuances/history/stuff) as the series goes along, and then I miss those depths in the earlier books. At least, I thought I did, but then I read a random page of The Light Fantastic and enjoyed it tremendously, so possibly a reread of the entire series is called for.
I'd say go with Equal Rites - if you're going to read them all anyway (and you should), you might as well do so in order. And Equal Rites has wizards in, too.
