Huh. You know, despite all this talk about your ancients-are-creepy story, I hadn't actually thought about how present in canon that weird body vs. mind stuff is. But that's a very geek issue to have, to my mind, and is, I would guess, part of the same self-hatred that makes the writers humiliate Rodney etc. They're all geek boys who've grown up to constantly tell themselves that their minds are more important than their bodies, because their bodies didn't measure up to society's standards, but their minds got them acclaim. God knows I identify with that, or used to. The history of the mind/body divide is the history of insecure geeks trying to create an alternative value system so the athletes wouldn't get all the hot underage boys, or women, or nuns, or whatever. Imho.

As for what they think they're doing - well, my guess is, they don't think very much. That's the only way I can explain SGA to myself.

This may be one of those times that I state the obvious because I'm writing this while throwing breakfast together and don't have time to stop and realize that it is, in fact, the obvious. But regarding what TPTB think they're doing: thinking over the last five seasons, it seems like almost every time John Sheppard's put on his knees, what the bad guys are actually trying to subordinate is:
1) his mind (they want in), and/or
2) his free will (they want him to do something he doesn't want to do).

I can't think of a time he's tossed to his knees because someone just wants to fuck him up physically while he's down there. If they threaten to harm him or kill him, it's mostly as part of the tactic to break him down. Even the Wraith don't generally want to feed on him -- they will, but only if they can't get what they really want. This is an extension of the mind>body duality you discussed above, and the writers/directors seem to be deliberately treating the hero's physical subordination as the way to soften him up (at least, so the bad ( ... )

Also? I now want the story where Sheppard either blows and ACL or gets emergency knee replacement surgery, Keller tells him he has to be sure not to kneel for [x] weeks, and the conversation devolves into an extended miscommunication regarding the circumstances under which each of them expect him to be kneeling and how much say they each expect him to have in the matter.

i'm honestly shocked at how the writers treat the body in general: it's interchangeable. we need to bring back a long-dead main character? - no problem, we must have a clone/replicator/different replicator hanging around somewhere. we had fun with a set of clones of the whole team but don't know what to do with them now? easy! we kill 'em, we still have the other set after all.

anyhow. nice meta text. i absolutely agree on the fucked-upedness of the writers regarding the violence drenched in sexuality.
