So Sirius remaining the Secret Keeper didn't help a bit. It doesn't matter that in this AU we don't even know if Peter was a DE or not (he still could have been FWIW).
If Peter were a DE as in canon, but Sirius remained the Secret Keeper, Peter's role would have been to assist (by supplying information?) with Sirius' capture, preferably in a way that did not implicate him, so he could continue to spy.
Albus would of course believe Sirius defected of his own will, and Sirius wouldn't have defended himself of the accusations. The only difference from canon would have been that there would have been no street confrontation with Peter, so no killing of a dozen of Muggles, and no medal for Peter. Not sure how his disappearance would have been explained (because he would have disappeared once he realized he backed the losing bully in any case, I believe).
So what difference would loyal!Peter would have made? Would he have spoken for Sirius? I doubt it, but who knows?

Albus would have suspected Sirius as a willing traitor, and I doubt he would have defended himself of the accusation. Peter would have disappeared once he realized he supported the wrong biggest bully. So the story would have ended up very much like in canon, except there would have been no street confrontation between Sirius and Peter, no dead Muggles, and no medal for Peter.
OTOH if Peter were loyal in your scenario - would he have stood up for Sirius?
