The last episode of S9 confused me, too, with all of the prophecy stuff. But Clara hands down gets the best ending of any companion: running away into space with another immortal and a stolen Tardis.

I think your comment encapsulates it perfectly. River is the only Companion he really could say goodbye to properly - because he knew he already had. And 12 was the perfect incarnation for it.
