Please make this an AU, I really hate the ending of Doctor Horrible.

But I do like the idea of a new friend for Pepper, perhaps this can be used as a way to take Penny in some new direction, helps throw the benefit, and ends up with a new job...

I'm not entirely sure where Penny's going to end up, at the end of this. Other than alive, because... well. This has been AU since the poor girl avoided being thrown in the garbage. Never fear!

Don't Mary Sue her, but perhaps make her part of some plan against Captain Hammer, or at least come up with one idea that changes the plot.

Yay, a date!

First time I had a good look around, I decided the last thing I wanted to be was Captain Hammer. Excellent line, and one I think most people believe is his reason for becoming a villain in the first place.

And I do like how Dr. Horrible might remain as a "character" in a blog.

Well, as Billy noted in a previous chapter, if he'd tried to be a hero, Captain Hammer and his anti-science mindset likely would have pummeled him anyway. So... next most obvious way of changing the world it was.
I can't see him letting Dr. Horrible go entirely, even if it becomes less of a persona and more of a character.
