Wiki page on Maverick Hunters claims that the Hunter Units were dissolved when Signas took over so that everyone, everywhere, answered to a single person. As I've written about, I think this is ludicrous, so I've ignored it, but it explains the odd language in the CM manual.
However, if this is true, 'rank' no longer matters.

IIRC, X's timeline in the Compendium puts the reorganization of the Hunters between X6 and 7. X also retired during that period. What I found very amusing, and shows Capcom is making it up as they go along, is a separate timeline for Zero just a few pages away. That one shows the reorganization and X's retirement between 6 and 7, and also shows Zero's 100-year confinement, with a question mark, during the same period! They're not sure when it happens!
On reflection, what tickles me about the Hunter rank question is Axl. If Axl really made S-class first, I can picture X sulking and imagining Axl and Zero enjoying some secret, exclusive S-class lounge he can't get into. So as not to be left out, he finally passes whatever qualifying test there is. Then he finds out the "lounge" is a converted supply closet with four chairs and a card table, or some such. j/k!
