Upon reading your description this one immediately jumped to mind: Unrepentant by Squire. It's a WIP, but five out of seven chapters have been posted and the author has been updating regularly. Though it is (naturally) an AU, Squire is brilliant at weaving (slightly skewed) canon S3 events into the plot, making it feel very authentic.
