It's got to the point where I read so much fic that I can't remember what's canon and what's fanon, so I made a list of all the facts that are actually mentioned in the show.
There's info here from up to 220: "Allies," but not much in the way of spoilers. This is not major episode events, but just side comments that may or may not get picked up by writers. If I've missed anything, let me know, and I'll add it.
Major/Lieutenant Colonel John Sheppard
Prior to Atlantis
- Great thunder storms would shake his childhood house, scaring him half to death, which he loved (212 “Epiphany”)
- On receiving his first encyclopedia as a kid, he started reading with the letter “S” (220 “Allies”)
- His sixth grade teacher as names Mrs Wilson (109 “Home”)
- Had his wisdom teeth out and was on codeine for seven days, considers it one of the best weeks of his life (208 “Conversion”)
- Had a thing for a pretty blonde, whose name he no longer remembers, but she wouldn't even date him (109 “Home”)
- Claims that “lot of people in the Air Force who never thought [he]'d make it past Captain” (202 “The Intruder”)
- Has seen pilots refuse to eject from a malfunctioning aircraft, instead attempting to fix it until it crashes (206 “Trinity”)
- In Afghanistan, he had two good buddies, fellow pilots Mitch and Dex. Sheppard led them on a dangerous rescue of some special ops team, part of which involved flying their Black Hawks over a bridge with enemy tanks on it. Later, one of the most dangerous warlords in the country sit down at their table and practiced his English on Sheppard half the night, not even letting him get up to go to the bathroom. Two days later, a rocket powered grenade blow Mitch and Dex to bits when their helicopter landed for a medevac outside Kabul [probably between November 2001 and October 2002] (109 “Home”)
- Got a black mark on his record while serving in Afghanistan for disobeying a direct order by doing something that involved “trying to save the lives of three servicemen” (101 “The Rising”)
- Lived on a research base in Antarctica for eleven months before leaving for Atlantis and claimed to like it there (109 “Home”)
- Has set foot on every continent (101 “The Rising”)
- Has seen a twenty-kiloton nuclear explosion, but not up close [there haven't been atmospheric nuclear tests done by anyone since 1980, so where he saw it is a bit of a mystery] (103 “Hide and Seek”)
- Passed a Mensa test but never actually joined (116 “Brotherhood”)
Skills
- Has flown Apache, Black Hawk, Cobra, and Osprey helicopters (101 “The Rising”).
- Can fly an F-302 in combat (202 “The Intruder”)
- Computer repair skills are on the level of turning his laptop off then on again when it's not working properly (202 “The Intruder”)
- Uses the ATA gene more easily than any human previously experimented with (101 “The Rising”)
- Can do at least algebra in his head really fast (101 “The Rising”)

- Dr. Daniel Jackson referenced her work when he wrote the treaty with the Tok'ra(SG-1 721 “Lost City, Part I”)
- Taught political science in Georgetown and gave high profile talks (SG-1 721 “Lost City, Part I”)
- Initially did not believe that the United States has the right to spread its power and policy as it so wills, especially not in relation to intergalactic affairs (SG-1 721 “Lost City, Part I”)

When later offered a chance to come to Atlantis, he prevaricated for weeks before finally declining, claiming that he had met someone.
