FYI, and I should probably clarify this somewhere in the guide--Basic Information was intended to be a subcategory of Brief Overview, so you don't have to have stuff under basic overview and basic info. I think a lot of the material you have in tropes probably would go under basic info, yeah. I'll think on what might actually go into tropes.
Also, ideally, it would be nice to have a line of commentary on why some of those stories were included. Although usually that commentary references tropes and that sort of thing, so if we can't come up with any of those, you may just have to skip the commentary.

It could well be that there isn't enough fannish material for tropes to exist, in which case you can leave that off. And in that case, you can probably leave off the justifications for including fic too. Really what I was thinking when I put that on was on the McShep guides, for example, people will rec things like "Freedom" and point out that it's the story just about everyone has read. Basically the points of the guides is one part orienting people to that area of fandom and one part telling them how to find stuff in that area. But if there's nothing to orient them too--because the quantity is so small--then that's the way it goes.
Yes, those are the kinds of tropes, but what we're looking for are tropes that show up in fanworks rather than tropes that only appear on the show. I have to admit, I haven't read a lot of Keller...would you say any of these commonly show up in fic, etc.?
I have to admit that I haven't actually read Keller too much, either. As I read a lot of fic that has Elizabeth in it, most fics are set in the first three seasons. but if she were to be written IC, Child Prodigy & Beware The Nice Ones should definitely be in there somewhere.
Are you looking for fic recs to add to your list, too? I know of a bunch of excellent stories that aren't up there yet, among them a couple of longer stories.

In your Brief Overview, if you're just talking about the main cast, Keller isn't the newest member of the Atlantis expedition. That would be Richard Woolsey. We've seen him before on SG-1 and even guest starring on Atlantis as early as season 3, but he's the newest main cast member.
