I'm with raihu on the need to avoid spoilers, but speaking as vaguely as possible, Griffith's overall ambition is the same between the manga and anime, but the details of his methods diverge between the manga post-volume-13 and the tiny little tidbits you get in the first episode of the anime. However, I'm partway through volume 29 at this point and that plot line is still far from wrapped up, so there may be more to find out. Unfortunately, your fear about Griffith disappearing from the manga for a long period of time is not unfounded; he's still very much a part of the story in terms of his effect on Guts' character, but he gets far far less "screen time" from now on.
As far as the whole business of Griffith being evil... I'd have to say that, yes, he certainly is evil as Femto, by the very nature of the Godhand and the Behelits and the way that they warp human desires - good or bad - into dark obsessions.
That said, I still can't really see Griffith as an evil character (though he's definitely a villain). He's broken, twisted, damaged, and at the time of his "ascension" he was also hurting and very confused. You may recall that the Godhand employs trickery to fully convince him.
And I realize that this is a completely silly thing to say, and VERY simplistic, but: I think the Eclipse could have probably been avoided if Griffith and Guts had just realized that they seriously needed to snog. XD UST much?
Oh my, it didn't click in my brain at all! It didn't click at all that all these people, often innocent, turn into these creatures that have no problem with killing and blood after their behelit transformation.
I didn't see it as trickery/manipulation either, i thought that was Griffith's true inner journey, believing that all he really ever wanted was his old dream of becoming king/powerful. I'm so glad to know this isn't the case...

And looool, i reckon. They were rather close during the rescue/running away mission.. if it wasn't for the fact they kept leaving Griffith by himself >.<. It felt like they were avoiding him because they couldn't deal with what he's become.. mainly speaking of Casca.. what was the deal with Griffith falling on top of her? What was he trying to say? ;_; (i need things spelled out to me lol
