Honestly, that does sound like a good idea. It's possible that the J-cells just exacerbated the darkness.
This may sound like a silly question, but would Geostigma feature into this theory at all? As our dearest Vinny Valentine had said, Geostigma is the body trying to rid itself of alien matter, but it overcompensates. So, maybe (tell me if I'm going too far out on a limb here) Nero's body was trying to force the darkness out of Nero, along with the J-cells, resulting in the darkness being a bit more prominent.
Just a thought.

I was more wondering whether it might have affected the nature of Nero's abilities -- whether the J-cells might have allowed him to teleport where he might not have before, and so on.

But unless I completely missed something, just J-cells and mako does not equal the ability to teleport, nor does the usual balance of mako and J-cells create a monstrous appearance. Upset the balance and you will (if the things in the Nibelheim reactor are any indication), but I don't think that the Researchers would have strayed too far from what they knew worked on Deepground's leaders. On lower-ranking soldiers, perhaps, and if it worked THEN they'd give it to the Restrictors, but not straight off.
