You know it would have made it more understandable if they had had to dump them just to be able to get back to Atlantis and tow the Daedalus, like on their first way back, and put Michael there later. But IIRC the way the scenes were arranged and the elaborate setup of the camp implied that they got back to Atlantis with the pods and then made another trip, drugged Michael after he's been on Atlantis for a bit and dumped them there all together.
