The main problem I have with it is that is just. Wasn't shown before the ending -- at least from what I remember of the movie -- so I thought, from a purely cinematic standpoint, most people would be thinking that it's a deus ex machina instead of a very, very important part of his characterization. Which made me angry. VERY angry.
I think you're right. We definitely didn't see her before Anarctica in the film, Veidt didn't mention her until then, etc. But then she's played up as a constant presence in the space of fifteen minutes. People who've read the comics consider it a cheap "shout-out" of sorts, people who haven't go "what the hell was that thing?"
I wish directors of whatevermedia-to-film adaptations would try playing around with cinematic hierarchy. I guess it'd be nerve-wracking, what with having a pre-existing fanbase breathing down your neck just waiting for you to screw something up, but hey. I kept hoping that Tales of the Black Freighter actually would be told through a series of Easter eggs; a snippet of it on someone's open newspaper, a few more glimpses of the comics-kid reading it by the newsstand, maybe a cheesy cartoon adaptation playing on background televisions? Something really subdued, I dunno

Truthfully, it took me until the second time I saw the movie to come to the same conclusion. Probably because I wasn't distracted by "wtf is that awesome cat thing" (I hadn't read the comic before I saw the movie) ALTHOUGH I think it would have been nice to have her in the movie a little earlier on.
I have to admit to, AHEM, a certain amount of bias. She was one of my favourite parts of the graphic novel, and so! I will happily and endlessly analyze facts in order to justify her presence in the movie, haha.
Agreement on wishing for more screentime. Initially, she'd often just prowl around Adrian panel-to-panel; not sure why that couldn't carry over to at least one of the scenes at the Veidt International building. >[
Well now that I've read the comic (just finished it last night) I will say I enjoyed her presence... it was endearing and made me like Adrian a hell of a lot more x]

Omg I love you. If anything, could they not just admit that they wish they could make awesome CGI cats like her? She reminded me of Stelmaria from His Dark Materials: sure, not a HUGE part of the action, but still badass. (Because I read HDM first, really xP)
Also Bubastis will always be the obnoxious cat saying OH NO ADRIAN, LOOKS LIKE THE REDS ARE POLLUTING THE CITY LAAAKE in that one Saturday Morning Watchmen video. No matter what. xD
FFFFFF, I'm such a sucker for awesome animal familiars, I swear. Requesting crossover fic in which Bubastis and Stelmaria embark on fabulous feline adventures, interrupted only by the need to occasionally stop and wait for their rather slow, irritable human counterparts.

I thought Bubastis was super important in the movie, actually. It showed Adrian's resolve, his sacrifice. I still think they should have given Bubastis more time onscreen. Maybe that's why they spent only one second for Adrian's "sorry." =/
I try not to be too greedy (I'd be awwwright if the movie had essentially been Crimefighting Capers with Ozymandias & Bubastis!), but yeah ... a fair share of people seem to realize that, besides being CGI-candy, she's a nice subtle way to keep Adrian away from LOL SHEER VILLAINY.
Pfft, I know they're not all like this, but I keep seeing "hardcore" fans getting all snippy about newcomers; meanwhile, they disown excellent minor characters and fail to appreciate the layering of the story they claim to wub so much, boooo.
