This is really interesting because I've just started researching e-readers, and it sounds like I've got some of the same concerns as you about the Kindle vs the Nook. Thanks for sharing!
Both e-readers are very good. The Nook just seems a little bit more geared to my needs. I can take it into any B&N also and they will help me with it, if I have any questions. My B&N here in Las Vegas has weekly classes on the Nook. I might attend one or two when I get it.
Just be sure that your pdf are DRM-free (without Digital Rights Management), otherwise you won't be able to read them on the Nook (unless you'll crack them). ;-)
I only have 4 DRM-ebooks and I've already replaced them with standard pdf. I hate the adobe digital reader. I could never adjust the font to a comfortable size for reading for me.
The fact that you could read standard pdf on the Nook was a big plus for me.
