Love Is Spelt Like Your Fist by Repulsive_X has 28 chapters, and it's an AU. Jon and Brendon are in a relationship, but then Ryan comes along and ruins everything. Ryan's abusive, but I promise it ends happily! Ish.

I'm not sure how many parts A Song To Bring You Home (by Halflinen) is, but if I remember correctly it's pretty lengthy. It's another AU with Jondon as the main pairing (for the most part), and Jon gets amnesia one night and never comes back home and then suddenly, one day, Brendon runs into Jon Who Isn't Jon and it's epic and I love it.

Far Beyond The Stars by Mokuyoubi is an intriguing AU (Ryan/Spencer/Brendon this time) that involves space ships and legal "companionship" and Patrick Stump and it's absolutely brilliant.
