Yes, but in japan hot springs are a regular part of every day life. When the europeans first came to Japan, the japanese were like "wtf is that smell" because back then europeans only bathed once every month, if even that.

Also, most ninjas belong to a clan which would have other ninjas in it, and those ninjas would be getting money for missions. So instead of "picking rice" they'd probably be training while other members of their clan earned money.
