I thought the same thing! I was like "Well, Rory seems to be a regular now, maybe he'll get tacked on the end soon!" Although poor John Barrowman didn't make it in until Utopia, I don't think.
Anyway, consider my heart broken over poor Rory. I'm still hoping to have him back through the power of timey wimey. Jacket!Doctor, should he turn out to actually exist, could be the ultimate deus ex machina and undo this terrible business.

Jacket!Doctor is going to have to do something ridiculous in order to [a] fix this and [b] have that ending make sense. I think some of it may hinge on Amy being able to remember things, though, since he told her how important he was to remember what he told her when she was little, and just now how important it is (for probably different reasons, though) to remember Rory.
I wear this shirt all the time, and get very excited when people recognize it.
