I don't know about a service, but depending what they're made of you could try bagging them up with sachets or an open container of baking soda - you could simply hang them in the sun for awhile - you could rinse them with salt water if they're made of plastic. I've never tried this stuff and I don't know if anyone else sells it, but it might do the trick. If they get bad specifically after wearing, you might try this inside (if they're closed shoes).
Even so, cheap shoes can get a persistent stank you can't fix.
depending what they are made of, I've heard recommendations to put shoes through a dishwasher to clean 'em and kill the bacteria that makes 'em stinky...
I've used a spray called shumigator. It doesn't clean the shoes so if messiness is an issue won't help, but kills the bacteria that causes the smells. The spray itself smells nasty too, but fades away quickly.
