Okay.. I'm not a real DC fan, but I did read the Lightning Saga, so at least some of this is correct.
In the new continuity (post IC):
At some point in the past of the Legion, Lightning Lad died and was brought back using the lightning rods you saw there (with the shape changing pet sacrificing its life for him.
The Legion came to our period (reasons unknown) to resurrect someone(more than one?).
(This is where it gets fuzzy for me)
Many of the places the Legion went to were important to Barry Allen, including the places to which both GL (IIRC Barry's Lab) and Bats (can't recall) went. The (Bats & GL) suspected that the Legion was trying to bring back Barry. However Wally (and his family) were brought back. Many of the places were also important to Wally, so we're not really sure of the Legion's motives.
It appears, whether intentional or not, that someone else was also brought back and captured in the wands (hence that last image).
Karate Kid died because he ducked. Who knows exactly what that means.....
I found that the annotations that this guy wrote do a pretty good job of explaining most of the references that are in the story. And that helped me figure some of what was going on in the story.
The most interesting item from that was in the comments section to part 4 (the last JSA issue).
Namely that Val (Karate Kid) is supposed to be dead and was Sensor Girl's lover. That neither of those facts is evident in the current storyline would seem to indicate that Karate Kid has a significant role to play in the ongoing Countdown-multi-verse-integrity-Monitor-fight and/or he's not really Karate Kid at all.
They explain a lot as the story goes on, but the ending is still confusing! (Not the fault of the guy doing annotations, mind. I don't think the ending *can* be explained...) Thanks!
You are not the only one left scratching your head, trust me. There were a lot of (pre and post crisis) fans who were incensed by the fact that, really, most of the crossover was kind of misdirection or filler to bring Wally back--there's no end to the story, which bugged a lot of people.
Putting it simply, this is not the pre-Crisis Legion, it only resembles the LSH I knew and loved. There are all kinds of differences and a bunch of stuff will (apparently) be explained in Action Comics later this year/early next year. (yay.) The working assumption is that this is the Legion of the new Earth-2. (Which is odd as old Earth-2 never had a Legion in the first place.) What the heck Brainy's plan was, well, we don't exactly know. (There are suspicions, involving trapping the lightning that might be Barry Allen--don't ask--but it is never made clear.) What is clear is that bringing back Wally & co. had nothing to do with said plan. It was an accident. Thus, the only actual thing to happen in the entire story had nothing directly to do with

I'm so glad it's not just me! I was worried it was just because I've been reading hurriedly in work breaks.
I agree that I liked the JSA issues much better! (And I'd heard about the Interlac, which cracked me up.) There were things I enjoyed, because I have come to love the Legion, but overall it left me scratching my head. And that's just sad.
