I always thought he felt betrayed, not just because Cruger kept this from them (him...because you know in his view, if anyone should have been told, it was him), but also by the suspicion/realization that Cruger knew exactly who he was sending B Squad out to capture and bring in. (Of course, I base this entirely on the professional DVDs, which I know are by no means complete. I wish I had cable. *sigh*)
I always got the idea that Sky, much moreso than the others, was afraid of/ashamed of his powers, yes, especially because he did so bluntly call all of them freaks of nature. We know all of them had to have their difficulties growing up, but Sky may have thought of himself as "different" in a completely negative way. Finding out that his parents' involvement in the project was kept from him must've not been pleasant for him to hear, either, because as you said, he has a pretty idealized vision of SPD and what it stands for.
Yeah, see, I always took that as being because he already knew. Cruger might have said it was kept quiet but Sky's family is the one with the closest ties to SPD, it's not outside the realms of possiblity that he already knew at least some of it.
I agree that there's some element of shame/unease about his powers though.
Of anyone I think Sky has the most reason to be hurt by this info--I mean his dad freakn gave his life for SPD and then they pull this shit. Honestly, Cruger. Of course if I was Z and Jack I'd be pretty damn pissed too since they were homeless and all. And I mean Jack and Syd both say that their parents basically lied to them (or they were lied to) about their professions..the only one we dont get a sense of was Bridge. ::shrugs::
