Yes, I'd say knees too. You can't probably recreate that one with a baseball bat, but there was a horrific injury last weekend in German football ["soccer"] where a player dislocated everything in his knee and tore all the ligaments and things. He was definitely unable to do anything after that except lie on the ground and make noise, and I doubt he could have done anything with his hands except clutch his face. He's looking at the end of his career and probably damage that will affect him for the rest of his life.

Yes, definitely a side-blow to the knee rather than straight on; kneecaps are easier to dislocate than to break. If she can follow that up with a blow to his collar-bone or elbow on his dominant hand, that should limit his use of it for a while.
I've had my right knee dislocated a few times- the first time from a blow to the outside of the knee with a decent amount of force. It would for sure make him unable to chase her. But just a thought- if this escape requires any amount of stealth you should probably go for a choke out/head trauma. I've always remained consciousness even when my knee was pretty much in bits, and strong language has pretty much always been involved and at sometimes great volume.
Ribs. Ribs also also good. Specifically, you want to go for the lowest rib (on either side), also known as the "flying rib" - it's not very well connected to the spine. The kidneys (lower abdoment, either side, accessible from either front or back) are also an excellent target - a good whack to the kidneys is potentially life-threatening (and you can land one of those with a whip, let alone with a baseball bat) and definitely debilitating (with pain) in the short term

side hit to the knee cap....or you could have her swing and he falls back twisting his knee causing a tear injury or a sprain injury enough that he can't walk to the knee and she connects the bat to his forearm. This will take out the knee and fracture or badly bruise his arm.......
