I like Bergamot quite a lot. I don't know what their seasonal menu features but they have always been flexible about substitutions as needed. I've heard that Craigie-on-Main is a pork haven. Journeyman is always good, IMHO. I've not been dining out as much so have fewer suggestions.
I'm very fond of Chez Henri. Flora here in Arlington is lovely. Oleana makes a very special occasion for relatively (note, relatively) inexpensive. Or there's Hungry Mother, which makes a great dinner-and-a-movie combo, if there's anything at the Kendall you're eager to see.
Pepper Sky (Thai) on Pearl St in Central Square is my hands-down favorite. I still mourn that we no longer live two blocks away.
For something classier, we also like Upstairs on the Square (Harvard Sq), though their menu has been a little lackluster lately. The food's still good, just... not as interesting as it could be. (Note: the Monday Club Car and the Soiree Room have different menus; the Soiree Room is fancier and pricier but oh so delicious when we went there.) Also in Harvard Sq, Small Plates, if you're into [delicious] tapas. Both of these are a little pricier, though, than Thai.
And I hear you on the texture issue for onions. That weird kind of crunching-squish? ::shudders::

I have enjoyed things that contain onions, but as a bottom flavor and cooked so thoroughly there is no "crunch" to make me immediately nauseous.
