I think because Kuroko is like a shadow they named him Kuroko with the Kuro in it.

The name came from the man wearing black clothes in stage play like Bunraku and make the background or puppet moving. My reflexion is more about the fact that he should have black hair, like the other have the hair the same color as their name :)

This is a game of words. His name is Kuroko as for black as inspired from this stage plays and meaning he is the background supporting role, but his hair is light blue almost invisible as his "powers" to be rarely noticed by others. There is a word play here. It is obviously done on purpose and I like it. If he was with black hair he would be as any other character in the story. Aside from GOM and Taiga, everyone else is with natural hair color or very close to it. So he can't be with black hair.
