Armor of Light Kit Marlow and Sir Philip Sydney save King James of Scotland years after they both dies in real life.

Snow White and Rose Red
a re-telling of the Grimms Fairy Tale with Doctor Dee and Ned Kelly playing the part of the Bear.

While neither one of the books fit your categories exactly, they are both very well written. The Patricia C Wrede book in particular is my favorite!

Robin Maxwell does some writing around Elizabeth, not sure how alternate history they are.

Elizabeth Bear has a set of books that are of course Fairy Reality set around Elizabethan times.

I know there are more, because I dearly love Tudor history myself, and I devour it all. Most of the ones I've read center around Elizabeth having Dudley or Seymour's bastard child, and how that child grows up. I don't think I've seen anything about Arthur, Katherine, Edward or Mary.
