Yes, I agree with all of this. There are legitimate Mary Sues, of course, but not every main character is one.
I hate when people criticize characters just because they aren't good looking or even just because they look pretty. It's just so shallow, I don't even know where to begin.
Heroes win in Twelve Kingdoms. IDK is because it's so well written or because the fandom is mature, but I have never seen anyone complaining about the main characters or bashing them after they develop (obviously, Youko and co were written unsympathetic in the beginning, people were supposed to complain)?
I think some protests are attached to poor writing or mediocre handling of the characterization and development. Not necessary the immaturity of the audience (although I admit this ALSO plays a big role). The biggest problem is when you have the two together.
If you haven't seen it or read it, I encourage you to.
That's the problem sometimes. It's that when handled bad a storyarc for a characters they messed up. Either because they overlook their flaws or water them down to make them more "sympathetic" which makes the readers have the OPPOSITE reaction. Haters will hate, always, but sometimes the bashing is linked to poor writing and development and while it wasn't intented that way, a character is demonized by the author's mistakes.

...your icon. Would the Ayra you refer to by any chance be Ayra from Fire Emblem: Seisen no Keifu?

Yeah, sometimes the writers just aren't up to snuff even if they try. :/
