Well, Chiyo is a girl and a tortie (with white), so she's bound to have some attitude. Girl cats tend to be more territorial than boys. Once she realises how much fun it is to have a buddy to beat up, chase, and snuggle with, she'll get over it.
Angel had been with us 10 months when we got Jacoby (icon) and she hated him at first. Now they're BFFs and despite being 2 years old to his 9 months, she initates all the play fights!
You may just need to replace the whole litter box. That stuff stinks, and is very difficult to remove. I'd say time is your best bet with the kitten. Unfortunately, sometimes cats never get on. I think they are more like humans then dogs. Just like siblings some cats never get on. I have one friend who's mom has two cats, one lives upstairs, one downstairs, whenever they meet fur literally flies. That's more the exception then the rule, but just beware that your little kitten may never accept an interloper for her moms affection.
It'll take about a month for the testosterone and foul pee to clear out of the kitty. If it continues beyond that, ask the vet. Observe frequency and amount of urine daily - more than about .5 cup/cat/day suggests someone has a problem (bladder infection, stones, renal deficiency, etc
