Yes, Elizabeth does go into depressions like that; we've seen it twice, once when she thought she was back on Earth, and in "The Return." But they just won't let her!
The team moments are great. I love the conspiracy (and yes, Carson is the perfect ringleader--always seems so innocent); I pity the man who took over Atlantis! I wouldn't mind getting another story with the Atlantis side of these events! And a sequel would be nice....
Now that I've planned out your next two stories, I will just say, "Thanks for giving us Atlantis on Ice" and leave it there.

I was recently watching The Return, and there was a moment in Part 1 when I actually thought Weir was going to tear up. It was when she was talking to O'Neill about Helia's demand that they leave. I think Elizabeth is a very emotional person, and she sometimes doesn't hide it as well as she would like.

redbyrd_sgfic has a great little story, "Training Exercises", that makes use of the innocent-seeming archaeologist.
Yes, Elizabeth feels things very deeply. And I think Torri got better and better at showing the tension between what Elizabeth felt and what she felt she could show, and then look what happened to her! But you've probably heard enough of my rants for one evening.
I also liked that Rodney doesn't fall in your story; he's not inept, he just has higher priorities than physical prowess.

I miss both Elizabeth and Carson. Getting rid of them was definitely a boneheaded move. (Not to mention that I'm starting to get paranoid about them killing off doctors...)
