One of the few things I liked about the Holmes family retconning in TFP was the re-introduction of Uncle Rudy. hmm yes, I see how that could be an issue.

maybe think about what makes Mycroft and Rudy different? even if Mycroft is deliberately or unconsciously modeling himself off of Rudy, there are going to be places where that breaks down because no two people are identical. those places might be an interesting source of tension and conflict for you.

or maybe Mycroft is disgusted by Rudy for some reason (his treatment of Eurus, or something else) and wants to distance himself from the man, but finds himself becoming more and more like him, in spite of himself? that could be an interesting angle.

Well, there's no problem creating conflict and tension between the two, because one of the foundations of the plot is that Rudy wants Mycroft to do something that he doesn't want to do and has been resisting for some time.

or maybe Mycroft is disgusted by Rudy for some reasonOne of the sources of tension is that Mycroft is annoyed by what he sees as Rudy's hypocrisy, demanding that Mycroft pretend to be something he's not, when Rudy hasn't made that sacrifice (that Mycroft sees, anyway).
