Well, there's no problem creating conflict and tension between the two, because one of the foundations of the plot is that Rudy wants Mycroft to do something that he doesn't want to do and has been resisting for some time.

or maybe Mycroft is disgusted by Rudy for some reason

One of the sources of tension is that Mycroft is annoyed by what he sees as Rudy's hypocrisy, demanding that Mycroft pretend to be something he's not, when Rudy hasn't made that sacrifice (that Mycroft sees, anyway). Dramatic tension between these two is pretty much covered! :D

I think my concern has been more with the characterisation. At the beginning I allowed myself to be swayed by/washed along with the fanon squee over Rudy as "obviously" the proto-Mycroft, without thinking about the consequences of that assumption. And now that I'm writing him, the flaws in that viewpoint are coming home to roost. I'm pretty sure I know what the solution is, it's just a matter of finding the right way to articulate it without adding an extra 20,000 words to the story.
