I'm not looking for her to actually transition, but it certainly seems she would prefer to be male. However, that may well be a result of the world she lives in -- there doesn't seem to be any real place for a non-conventionally-attractive woman who wants to do "male" things.

That's true. She would much rather be a dude, but they do eventually imbue her with traditional feminine feelings.

If she is trans she's a very femme (emotionally, not physically) gay man.

Have you read Poison Study? It is YA but, there is a trans character in it.
Also, good luck w/ SoS....if you're not @ that part you'll know when you get to it. But, it is my fave of the series. (So far.)
