Exactly! If anything, the goofy comments and inappropriately timed humour are part of that: lightening the moment, distraction, subterfuge. It might appear that Dean's inside voice/outside voice filter doesn't always work, but I think that it works so well that people have no idea how much control he has.
It was especially nice at this point in the story, since Dean had only been remembering bad things about John in the first two parts.
I'm glad that that part worked for you. I think that John was in many ways an awful father, but I do think that he loved his boys enormously; the mistakes he made came from personal failings, not a lack of love.
And Sam’s comment about cuddle-raping him once he fell asleep had me laughing.

Hee! I do see how some people might see Dean as toppish, but to me, he is a classic pushy bottom and power bottom. I even see him topping from the bottom and bratting... Although, that last one might just be part of our shared love. Wink wink.

YAYS! Yays! Yays! I'm so glad that the whole spanking scene and its prelude worked so well for you. It is most definitely the climax of the story: as you said, the turning point in their relationship. This is definitely the point where Dean is going to allow Sam to start helping him heal. Yays!
Sam having had enough, telling Dean to sit down and shut up, squeezing Dean’s knee gently when he finally gets it were all things that I loved, as well as the details, manner and aftermath of the spanking itself. In fact, I think that pretty much this whole section - and, let's be honest, the entire fic - was all simply self-indulgence. These are things I wanted to see.
Beautiful, and emotionally satisfying to read.
