Really, he should have expected this. When was a creepy abandoned church just a creepy abandoned church when it came to Landel's Institute? Hell, when was a creepy abandoned church just a creepy abandoned church in any situation with narrative tension?
Still, even with Scott's two-plus weeks of Landel's experience, he wasn't much more prepared for this than Ramona was. In fact, the experience might have made the sight worse. Scott couldn't just write off the skeletons and blood as Silent Hill-esque atmosphere, not anymore. Maybe he could have dealt with blood alone; he could've put that out of his mind as monster blood (and not the Goosebumps kind). He couldn't do that with the human skeletons laying everywhere too, though. Skeletons and bones just made him remember the sickening crack of Indy's ribcage under Peter's foot. The sight of his blood on the sand of the arena floor... No, Scott couldn't just write skeletons off as spooky window dressing after that. He'd been hit too hard lately with the harsh reminder of where skeletons
