There is a 'main' Clara somewhere out in the universe. Only she's not exactly entirely living her life out the way she wants to since she's hooked up to a machine (vaguely like CAL). She is a big enough genius to where she's able figure out how to scatter pieces of herself throughout time and space so that she can live as much as she wants to- since she's effectively stuck

I wonder if "Journey to the Centre of the TARDIS" is at all related to the TARDIS exploding and the cracks in time from S5? The crack he made to toss himself the button looked very like the crack in Amy's room, etc.

I think Clara is a tabula rasa. A blank page to be written on.
The Doctor just before talking to Clara Oswin for the first time remarks referring to the Dalek who asked for his help: “This is new”. But “When you find something brand new in the world, something you’ve never seen before, what’s the next thing you look for? […] A profit.” (The Doctor, The Snowmen)
I think that Clara is something brand new (created on purpose or after some horrible accident -in the finale?), a great captor, with the ability to generate a body or exist across multiple times whenever a signal is picked up, and the Doctor is quite a signal! Someone is using her, to create a genius Dalek (Asylum of the Dalek) to conquer the world (The Snowmen) or, maybe, to learn the Doctor’s name (Series 7b).

In order to find out the Doctor's name? I would go with the Great Intelligence, mainly because it is a 'classic' villain and the 50th is coming. Though I guess with that kooky theory of mine, any species with the technology could 'hack' into Clara and use her.
Just to add some more fuel into figuring out what is up Clara: here's a link to Blogtor Who's entry where Jenna has a brief bit at the bottom about Clara. I think my brain is going to be reduced to a happy little mess at the end of all this. xD
