I think Clara is a tabula rasa. A blank page to be written on.
The Doctor just before talking to Clara Oswin for the first time remarks referring to the Dalek who asked for his help: “This is new”. But “When you find something brand new in the world, something you’ve never seen before, what’s the next thing you look for? […] A profit.” (The Doctor, The Snowmen)
I think that Clara is something brand new (created on purpose or after some horrible accident -in the finale?), a great captor, with the ability to generate a body or exist across multiple times whenever a signal is picked up, and the Doctor is quite a signal! Someone is using her, to create a genius Dalek (Asylum of the Dalek) to conquer the world (The Snowmen) or, maybe, to learn the Doctor’s name (Series 7b).

In order to find out the Doctor's name? I would go with the Great Intelligence, mainly because it is a 'classic' villain and the 50th is coming. Though I guess with that kooky theory of mine, any species with the technology could 'hack' into Clara and use her.
