Three baby boys are born and separated. Thirty-odd years later they all work for the government in some form - one for SHIELD, one for the CIA through Operation Outcome, and one for IMF.
Aaron Cross suddenly becomes public enemy number one, CIA goes into overdrive searching for him, and recently-joined DNA databases bring up exact matches. In the beginning they think Clint/Aaron/William are the same person, working three different jobs and covers...until William and Clint are brought together in the same room.
They now have to decide if they're going to go with the CIA demanding they do not get involved, or if they're going to track down their brother and get this whole mess sorted out.
(OP is aware Bourne Legacy is not released, but is fine with either waiting for release or just going on trailers & Wikipedia summaries.)
