Okay, I've had enough time for the storyline of season two to percolate in my brain and produce some interesting theories having to do with Anders and his possible role in season three. ( Well, maybe I'll let you be the judge )
You know, originally my response to this was that I couldn't really see Anders cooperating with the Cylons, especially considering all he'd been through. I thought that the loss of his 'people' just before he was rescued would make him completely against any cooperation.
But in some ways, that would make him even more likely to do so. He lost those people who he'd lived with and loved. I don't think he could lose Kara, and if resisting them again meant the very real possibility that she'd be killed... well, I could see it happening then. It would be so heartbreaking and awesome. :)
I should also add that his seeing how desperate Kara was to avoid the farms earlier in the show ("I do you, you do me") might factor in. What if the Cylons are going to seek some cooperation from some of the humans for their stalled breeding project? What if Anders feels this is the only way to ensure that Kara's not coopted for it?
Like I said, it has a lot of dramatic and character-building possibilities. You can add into this some uncertainty on Kara's part as to whether or not he's changed his mind against the Cylons before he's killed during the retaking/exodus of New Caprica when the Galactica returns.
Here via friendsfriends. I love this theory, and it makes a lot of sense, given what Anders has seen of Boomer and Caprica Six. Plus, the dramatic possibilities! The heartbreak!
That said, they haven't started filming yet, and in the last interviews with various members of the cast (EJO, Mary McDonnell at the Paley Festival two weeks ago), it was clear that they had no idea what would happen in season 3. So when Katee Sackhoff gave that interview, the only thing she knew about the outcome of that relationship was that Anders would be very ill at the end of season 2. That doesn't preclude a betrayal or a strong political disagreement between them in season 3, of course, but that's not something that the actors know yet.
Yes, I know they're still way out, but what RDM said to Katee to help her wrap up the show is a bit of a mystery. Yes, she'd know the events, but I think he could also just have sketched in some of those vague words that let her know things are going to get worse.
Ah, okay. In that case, yes, she could have been talking about more than his illness. And I now realise that there was another spoiler for the finale (some disturbing conditions to the cylons' offer of a peace treaty with the humans) that we didn't see, but that would make perfect sense during the cylon occupation in season 3. *meep*
It could be so meaty for all the actors -- even Anders would have a chance to be all noble and passionate in hoping for a better world with the Cylons' change of heart (and what wouldn't be better than Baltar's dystopia?)?
Woe! I am one of about a dozen BSG fans who truly loves Anders. I want him to be around forever and make Kara happy. Which basically means this show is going to forever break my heart.
Oh, don't feel so lonely. I know many dozens of fans who love Anders! And I find him more interesting since "Downloaded" though he still isn't one of my favourites.

Some spoilers stick in my mind about the resistance forming up and attacking the cylons, but that never was shown.
