On occasion, I've had to make a "5 of 4" when I'd missed an epilogue or sequel. So to finish your story AND not mess with what got posted to bigbang, you could just add a "part 4 of 3" when you've worked on all the other stuff that you had in unfinished form. I don't think anybody would yell at you for giving us a continuation... more to read is always good. =)

So you don't know me but I've just REALLY enjoyed that story even as it stands (though I'd love to read what happens next).
But if you are unhappy, seems to me there are two options. Either a sequel -- and although it ends abruptly, it does have an arc to it so a closely linked but technically separate sequel should work; story 1 about Jon's own self identity, story two actually being in a relationship, admitting the word gay (or bi), effect on other people or whatever else you had planned.
Alternatively I'd say leave the current story posted but rewrite it as you want and post the new story as the "Improved and Extended verion" or something.
I don't normally offer gratuitous advice on other people's writing, but I really feel that this story's good enough to be worth making into whatever you wanted it to be. It's very real and immediate and I suspect one of the reasons it overran is that you haven't taken short cuts to make any of it easier for Jon
