Simon is canonically a huge geek. The extent to which is only covered on his twitter, his facebook, and his youtube profile. However, what I've discerned is that he's a science fiction movie/television show fan, gamer, and reader of comic books. I'd also guess that he has at least a passing knowledge of Japanese media, but he seems more the type to

Rory is from Doctor Who
Parker is from Leverage (which has a decent nerd following/con presence particularly since Jon Rogers is the creator)
Anya/Spider-Girl is from Marvel :B
Ned is from Pushing Daisies but eh, recognition is up to you!
(also i know you know where all my guys are from BUT JUST IN CASE)
I'M UP FOR ALL OF THIS. Though for Dairine, I'd rather not draw attention to her lindsey lohan-ness. But yeah. I mean. YOU KNOW THIS. WE COO'.

Tesla is from Sanctuary, which... is faaaaaaairly recent (read: in it's third season), although I don't know how popular it actually is. However, imdb tells me that the actor (this guy) played a bit part in Stargate: Atlantis. I'm cool with either recognizing him him as Tesla or hilarious mistaken identity antics.
Kuja is from Final Fantasy IX, and I know he can often be found pretty easily on the intertubes with a google search.
Gabranth is from Final Fantasy XII, but is probably a less-well known character? He's sort of mid-bossish if that helps any.
Stalking is cool for all of them, but idk how they'd react to out and out being told their fictional. Aaaaaalso, Tesla does have experience with people-who-can-go-invisible (he was friends with the Invisible Man) so he might pick up on invisastalking.

EITHER WAY, he REALLY, REALLY wouldn't be bringing it up. So he wouldn't be down the post like, talking to ... idk, to use my character, Roxas, about how Garrus and Roxas are both fictional (though he'd also know Roxas wouldn't take that well). Simon, despite being a creeper, is very good at observing what people would be comfortable with and what to say to them. The most he'd mention it to is Nathan, and I can still make it so that there are SO MANY that he doesn't specifically bring up Garrus, haha.
Either way, you know I am actually with you on the meta thing, which is why I prefer to do what makes you comfortable.

Maladict is from the Discworld series, which is more fantasy than sci-fi, but it tends to seem to have crossover following among geeks.
Rorschach yeah, I think we know about this guy.
Jack is yeah okay, we have the picture here, too.
Talk about fictionality is fine for all of them! And I'm OOCly fine with invisible stalkerness, though none of the characters would be particularly down with it if they found out it had been happening without their permission. Rorschach in particular would react violently.

Harley Quinn and Blue Beetle (Ted Kord) are both prominent DC Comics (and now DC animated) characters. Brenda is from the 2006 Blue Beetle series, which was critically acclaimed but canceled and she only appeared MAYBE once outside of it.
Eliot Spencer is from Leverage. If you choose to have Simon know the most recent Blue Beetle series, he would probably at least know of Leverage since John Rogers left the comic to make this show.
Scott Pilgrim is from this little comic. I forget the name. You probably don't know it. :P
Shiemi is from a not very well known manga. What are you doing in this list, Shiemi! Get out, Shiemi!
