As far as I can recall at the time, it was just seen as the Universe/Alex's subconscious communicating to her that Gene would not have killed Sam (despite Keats' insinuations).

Although I'm sure the slashers enjoyed it.......:)

The only reference was Alex recording it in her notebook, either cryptically or "Hey, slash fangirls! We see you!" as "Gene/Sam."

I don't remember seeing references to it in stories, probably in part because there's not a lot of space in canon at that point for her to raise the question. I've played with "Well, what did Sam say about *Gene,* exactly, and what did Alex think of that?" but never in a proper story.

I suspect she's been a cop long enough to know that believing that you loving someone doesn't preclude killing them, too. So I don't know *what* the writers meant to achieve by putting it in there other than making slash fangirls flail like crazy.

I'd love to read a good conversation between Alex, who thinks she's a master profiler and often misses cues, and Gene, who thinks he should show no emotions and loves people extremely strongly and deeply.

I think, like the others have said, it was just: 1) Alex's subconscious' way of letting her know that Gene would not have killed Sam, and 2) a little nod to any Gene/Sam shippers who were/are also A2A fans.
