First there is this new scene about Harry confronting Snape in the Great Hall - probably from DH2. Perhaps this replaces the duel with McGonagall just before the Snape-Shaped Hole?

Via Collider

I’m standing in the Great Hall at Hogwarts. I see Snape positioned where Dumbledore used to stand at the top of the steps. As the new Headmaster, Snape is addressing a room full of students. He’s telling them that anyone who knows the whereabouts of Harry Potter - whether it be student or faculty - needs to come forward with any information or the punishment will be severe. Snape continues with the news that the school has the best magic protection and Harry Potter will not be able to enter the grounds. The former potions teacher walks among the students, looking at them, his gaze intense and his dialogue slow and methodical. He’s clearly hoping someone will tell him something. As he finishes saying his last line he looks up because he hears the voice of Harry Potter saying, “I don’t think the protection was good enough.” All the students turn, looking shocked. Harry Potter has returned to Hogwarts.

Also a couple of things about Alan Rickman possibly filming a scene at Godric's Hollow? And a great theory about that from my friend Bscorp!

Stuart Craig (set designer): We do look through the books all the time. And very recently looked at Godric's Hollow again and looked at what the book had to say, look at what Jo Rowling had to say about the state of the Potter house in Godric's Hollow. We'd built it for the first film, we built it once again for the seventh film, then had to rebuild a bit-- to do with Alan Rickman's availability and so on-- there was a continuity issue there and we refer to the book.  But, it is typical; we do all the time.  It is so specific and precise.  Everything is grounded in the book, I think.  I know the scale is sometimes increased enormously; there are lots and lots of omissions because there have to be.  You're making a movie out of a novel, certainly, a very long novel. But, nonetheless, I think everything is grounded in the book in the spirit of it, at least, if not in the letter of it and the reference is constant.

And another version of this:

Via Harry Potter's Page

He and his crew refer to the books all the time to get ideas and references for the sets.  Specifically, for Deathly Hallows, they had to go back and get a closer look at Godric’s Hollow in order to determine the state of the Potter house.  They built it for the first film, and then again for the seventh, and had to rebuild a bit again as they had to do some filming with Alan Rickman. They try to keep the continuity.   “It’s pretty typical,” he says, “we always refer back to the book and what J.K. Rowling has written.”

Also, there is mention of Lily's letter to Padfoot inside a prop cabinet:

The prop cabinet is a treasure trove for the Potter enthusiast.  I was so tempted to touch, but I kept my hands to myself.  One of the props included the letter from Lily to Sirius.  Of what I could see of it, it read:

Dear Sirius,
You’d think he’d been born on a broom. James says he’s got the look of a Seeker, but then James would.

It isn’t ripped. I wonder to myself where the rest of it is.

Bscorp on HPN has several theories about what this all might mean:

The two quote from JKR on the subject bascially say that No, Snape was not under the invisibility cloak- period- and she would not comment on whether or not anyone else was at Godric's Hollow the night Harry's parents died. She never answered that question at all actually..

MA: Was there anyone else present in Godric’s Hollow the night Harry’s parents were killed?

JKR: No comment.

Snape was hiding under the Invisibility Cloak on the night the Potters died

No, he wasn't.

Bscorp also writes on Chamber of Secrets HERE

I'm going with Snape arrived too late at Godric's Hollow, possibly cried over Lily's body and they might be tying this in with Lily's Letter. They might have Harry find Lily's 1/2 torn letter to Sirius at the house instead of Grimmauld Place and they needed to film Rickman there to show in Snape's Memories that Snape had taken the photo and kept it all these years.

Kloves might think that Harry just 'knowing' that he needed to watch Snape die would not carry over in the film. It might look bizarre for Harry to just walk over to the dying man staring at him like he does in the book. But Lily's Letter could be an understandable visual cue for Harry going to Snape as he dies.

The Plant: Harry- find's Lily's letter to Sirius at his childhood home. Harry says something to the effect of "It was never delivered- and there's a piece missing." Maybe this is what distracts Harry for a bit before Nagini attacks...

The Pay Off: Later when Snape is dying... Snape holds up the other piece of the missing photo.... this would give Harry a strong motivation to move towards Snape that the audience could understand and it would make all the pieces sink together almost instantly. Then showing Snape crying over Lily in the memories would be a a huge AhHA! moment for those not in the know.
