I have one for each New!Who Doctor because I can't choose any other way.
Ninth Doctor: "The Empty Child"/"The Doctor Dances"

I'll admit, I'm a sucker for anything related to Versailles, but I also love how this episode melds past and future together. I don't think any other episode has done that, or at least done it as well as this one. Is it sad that I always want to cry because Reinette never got to see the stars? Maybe, but I always do.
Eleventh Doctor: "Vincent and the Doctor"

This episode is emotionally manipulative in the best way possible. I love that it confronts depression in a family friendly way, but also says that it is not simple and cannot be solved with just one good day---it runs much, much deeper than that. Oh, and depressed people can be nice and/or geniuses. Vincent's interaction with Amy and the Doctor is just so sweet and touching that...gah! I don't know! Just watch it! You'll feel simultaneously sad, warm, and fuzzy.
TL; DR: I prefer the past episodes to the future episodes. I guess I just prefer historical eras and/or figures to pure pseudoscience and technobabble. Does that make me weird?
ETA: The formatting screwed with this entry. Sorry 'bout that.
